The taxes calculated and shown on the Invoices are controlled by your Tax settings of your Shopify admin. If you need to change the amount of tax being charged on your orders, you can do it from this page:
Once those are updated, then taxes will be calculated by Shopify and displayed correctly in your website checkout, emails and the invoices automatically.
